What everyone in this thread is missing is the difference between criticism and prejudice. Prejudice is pretty much by definition unwarranted. Criticism, on the other hand, can be quite justified, and there are many justified things to criticize Islam on. The bloody borders of Islam are well known: holy war against the Christians in the US and Europe, holy war against the Jews in Israel, holy war against various animist religions in Africa, holy war against Bhuddists in Maylasia, holy war against Hindus in India... you know, if there are more than three assholes in a room, maybe it's you. Its treatment of women leaves much to be desired too, etc. There's plenty of reasons to criticize Islam legitimately.

Correct. However, things change when large chunks of a race or religion consistently and persistently do things that are morally wrong, especially when there doesn't seem to be any great movement within that race/religion/ethnicity to change things.

Or to put it another way: if it is immoral to criticize Islam based on its bloody borders and oppression of women, then it was immoral to criticize South Africa due to its oppression of non-white citizens. Many Muslims are genuinely nice people seeking to do good in the world, just like many South African whites were. But there becomes a point where silence becomes assent.
