Okay. So. Rory is over 2000 years old and is "the man who waited" because he was recreated as a plastic solider. How then is he now magically aging and the dying come season 7?

The Doctor reset the universe at the end of series 5.
When he did that, Amy, Rory, and River popped back to where they should have been before all of the crack nonsense happened.
Or something like that.

It's weird because the Doctor rebooted the universe, but Amy, Rory and River still remember all that stuff that happened, but didn't happen after all.
