Fushigi Yuugi is s tear fest if your attached to certain characters (Anyone who has seen it will know why) however I think Honey and Clover almost made me cry several times I'm not sure if it's because of the depressing situations or the fact I can relate to some of it and it makes me think about my own life almost every episode.

Edit: scrolling up I saw someone put Grave of the Fireflies, that actually made me cry quite a bit so I suppose that would be the one.

I felt sorrow for weeks and still feel a pang of sadness whenever I think of Gurren Lagann specifcally
