Alien Nine was pretty sad. Well, more like extremly depressing, but I do believe I cried at the ending.

Honey and Clover is a lot like how you described Clannard. It's about the lives of a group of friends in art school and their everyday trials and tribulations. Some parts really broke my heart.

Ayakashi : Samurai Horror Tales made me cry. The second story - episodes 5-9 - was just so sad that when the ending came around, I sobbed. The music is great as well.

The rest of the series is good, but that is definitely a tear-jerking story.

Hmm, Wolf's Rain is rather sad, Im not finished with it yet but its already made me cry. crying

Also Tsubasa Chronicle is increddibly touching and has its very sad moments, especially with the character's pasts, a couple of them broke my heart several times over.

Both anime's are absolutely amazing though, and I highly recommend Tsubasa.
