Both are psychological and do an amazing job at getting inside your head. They raise questions about humanity, selfishness, the after life, reality, and many more topics to get the brain cells going.

Everyone seems to have mentioned the ones that first came to mind (Serial Experiments Lain, From the New World, Kino's Journey, and Revolutionary Girl Utena).

I would add Now and Then, Here and There to the list. It really made me ponder war, child soldiers, the realities of people who suffer under a dictator, etc.

I ended up watching the whole series again after that plot twist there.
Makes you think about the value we place on non-human life, let alone what it even means to be human.
