Not really. I mean, there's not too many examples of it, even. You should just be happy that anime is popular enough that people even know to make parodies of it. I was ecstatic when Robot Chicken made a joke about Inuyasha; I'd love to see more. I just thought "Cool! I love that show!"
I do have a problem, though, when they're just being jerks about it; they'll make a parody and then just degrade it; it's especially offensive since it's typically cartoons doing this, and if anything, anime should make fun of cartoons. Seriously, anime looks so much better that most animated American series.

When it's stupid, then yes, it can be annoying. That is to say, it's done crudely or ignorantly of what it's parodying.

However, if it's done right (that is, both a homage and a parody), then it's pretty funny.

I like anime parodies if the people doing the parody know about anime other than "big eyes and they talk like they're from a Kung-Fu movie" (The latter never happens anymore), and parody various tropes common in anime.
